Operation Northwoods is not controversial. It is accepted as fact even by wiki. You can read the government's own document. It is not a theory. But I guess the fact that there is evidence is proof that it's not true.

The takeaway from Northwoods is not that spooks inside the U.S. government wanted Castro to fall but rather that they were willing to kill innocent Americans in order to achieve that end:

Operation Northwoods was a series of proposals that originated within the Department of Defense (DoD) and the Joint Chiefs of Staff (JCS) of the United States government in 1962. The proposals, which called for the Central Intelligence Agency (CIA), or other operatives, to commit acts of terrorism in US cities and elsewhere, were rejected by the Kennedy administration.

At the time of the proposal, Cuba had recently become communist under Fidel Castro.
